According to Major Sanders, after Ahmed Karzaii was captured and arrested, the CIA kept him detained until Karzaii was sent to the Isle of Wight for the US military's human experimentation with the Rage Virus there.
During Captain Stiles' hunt through quarantined Great Britain for Selena, he was initially assisted by a CIA squad led by Rourke in searching for Selena in infected Scotland, but Stiles was apparently later separated from the CIA under unknown circumstances.
